This is really down to personal opinion and what exactly you want to get from the tour.
I suggest that you do some background reading on both.
You could also have a look at the tour itineraries that we offer in these regions to see what each region offers.

I haven't been to Goa, but did spend extra time in Kerala after the Backwaters tour last March. It was at the same hotel in Kovalam (i.e. on the beach) where we stayed with the tour, and it was definitely good for R&R. The longer I was there, the more I enjoyed it. If you're doing a tour with lots of getting from A to B, it's good to also just take extra time to stay in one place for a bit longer, get to know the people and explore a small area in some detail. From what I heard, Goa is a more established tourist destination, so more crowded and more expensive, but said to be beautiful.
