In your Pre-departure booklet,it recommends
that visas for all countries be obtained
before leaving home. However, my travel agent
informs me, through Peregrine, that the tour
guide organises visas (except for Egypt)on route as you cross borders. Could you clarify
this for me?

It is difficult to give you an exact answer without knowing which tour you are booked on.
However, as a general rule the following applies:
We always recommend that travellers obtain their visas before they set off on their travels. Even though some countries do issue visas at the border on arrival this cannot be guaranteed. Clients have been refused visas at the point of entry and we are powerless to do anything about it. At least is there is a problem with your passport, this can usually be picked up on when visas are applied for.
At least if a problem is discovered at that stage, you can sort it out before you have used your flight and incurred travelling costs.
In some countries, when we enter as a group, it is possible to get a group visa. This applies to Jordan. Our tour departures are guaranteed, this means that on some occasions we have very small groups and border officials have often refused to issue a group visa if they do not think there are enough people to warrent the description 'group'.
